Get LDmatrix for given SNPs concerning 1KG reference

Usage

getLDmatrix(dat, ldRef, pval, threads = 36, withAlleles = TRUE)

Arguments

dat

data frame from TwoSampleMR::format_data() for exposure GWAS

ldRef

location of 1KG reference panel

pval

pvalue threshold for selecting SNPs

threads

number of threads used for plink

withAlleles

indicator of whether LD matrix includes effect and other alleles
